Used to go see Les Paul play at Fat Tuesdays ... I'd imagine they'restill there.

Check out 55 bar, it is in the village. It is cheap (usually only 5 bucks) and always has great music. The village vanguard has the best booking but it is usually like 30 bucks. Jazz standard, jazz gallery are good. Dizzy's at Lincoln Center is really cool, it is on the 6th floor and has an amazing view of the city.

For just music (no food or bar): THE STONE located at the NW corner of Avenue C & 2nd St. (Improvised music is not always jazz per se.)

For good music, meals, good friendly service: The Jazz Standard 116 East 27th Street (Between Park / Lexington)

Good music,meals,service, Iridium, 1650 Broadway (at 51st Street)

Most enthusiastic jazz audiences: Sista's Place, 456 Nostrand Avenue (off Jefferson Avenue) Brooklyn. Staff can be curt/rude if you're white though.

Having lived in NYC for 25 years and having been a jazz lover since I was in my early 20's - I have to recommend the 55 Bar. It's a NYC landmark and will be an experience like no other jazz club in Manhattan.
There's a club similar to the upscale, swank, Blue Note in almost every major U.S. town (Seattle has Jazz Alley for example) but the 55 has a funk all it's own and should not be missed.
