What I am looking for is the SOUND that is on the album containing the lowest recorded note, not the note itself.

E is the open low string on a standard 4 string bass. B flat is the open low string on a five string.
To answer your question, off the top of my head, I would say Rick Wright's long sustaining notes on the keys in the first and title cut of "Obscured By Clouds" album.

"On The Run". Probably the open G string on the bass. I have no recollection of Pink Floyd using detuned instruments
